Is it better to keep my programs and storage on one HD and run my games with the other?  If so which for which?

For gaming it's best to use the SSD and storage on the other.

i would think the OS should be on one, and games on another... keeping the OS clean should speed it up.. right?

if it's an MMO putting the game on the SSD won't make much of a difference, any other game will run better on the SSD

I've done both and there's not much difference from what I cant tell in most games. If there are tons of levels and load spots then you will notice a bit of a difference but not much
